L'ordre de bataille de la FANA (la désignation FAPA n'étant désormais plus usitée) a beaucoup évolué depuis la fin de la guerre civile, en 1992, et le retrait des unités cubaines. Une partie des bases aériennes ne sont plus utilisées en permanence, et le nombre d'appareils mis en ligne a été réduit.

A l'heure actuelle, la FANA se reposerait essentiellement sur cinq grandes unités, chacune spécialisée dans un secteur particulier (transport, formation, formation avancée, chasse-bombardement) :
